It looks like I found bug in Refracta Installer. It appears that Refracta Installer may look for an ext2/ext3/ext4 file system, and if it doesn't find one, it assumes that the partition has not been formatted. I also tested the CLI version of Refracta Installer, and the behavior was the same.
The system and home partitions had been pre-formatted as follows:
# mkfs.nilfs2 /dev/sdc1
# mkfs.nilfs2 /dev/sdc3I also did a final, quick test. I formatted /dev/sdc1 as ext2 to see if the installer would try to force me to format again, and it did not.

An idea just came to me about what might have caused this. Originally, I wasn't going to use encryption because this system is basically a test, and I'm not planning to use it for very long. However, when I saw the installer option to encrypt /home, I decided to check it. But now that I'm thinking about it, I'm not sure that this will work for a pre-formatted partition. The way the installer works, doesn't formatting the partition need to come after the encryption?

You figured it out. I'm glad, because the first time I read your post I was not fully awake, and I got thrown off by the nilfs2. Never heard of that one.
Formatting the filesystem has to come after creating the encrypted volume. If you want something other than ext, you would have to use the cli installer and do some stuff manually. Somewhere in the early pages of the documentation section of this forum is a post that explains how to use refractaintstaller for lvm and raid, with or without encryption. That would work for other kinds of filesystem formats, too.
