Windows re-arranged when waking computer

When I wake my computer when the black screensaver is up, my windows will either minimize or change the screen they were on.

That seems rather strange. Try waking up your computer after it has been asleep for no more than a minute. Does it still happen?

I have had something sort of similar. Assuming here you have more than 1 screen?
It never happened to me when I had 2 screens, but with 3 it happens on occasion. I have narrowed it down to it happening to full-screen apps. Namely, my browswer was full-screen, and it would be moved to my 3rd monitor. Now I just resize it to be slightly smaller than full-screen, and it doesn't move anymore.

NOTE: This happened to me because I use a KVM with 2 of my monitors. So when I switch over to my work laptop, those 2 monitors go blank and the 3rd keeps displaying. Not sure if this is the equivalent to using a screensaver or not. (and is yours a screensaver, or power managment where it blanks the screen?)

Yup, I have 3 monitors.  And the affected applications are full screen.
