I run a headless server using Devuan and I'm looking changing motherboards with an upgraded CPU. I've seen around the internet over the years that Ubuntu and others can occasionally throw errors and have issues, especially with initframs and integrated graphics. So I'm curious if some of those same issues might also happen.
Currently running off an Old Dell Precision T5500 with X5500 chipset and a Xeon 5600 series; upgrading to a better Xeon 5600 series CPU. The Boards are similar but the new one is a couple years newer and I believe has SATA3 instead of my current SATA2.
I was also looking at maybe changing the motherboard to a more modern one a more recent Xeon or to a dual CPU one. I just don't want to have to redo everything in my system.

Don't think you will have many issues. SATA2 or SATA3 does not really matter, CPUs are of same brand and similar generation. The only issue could be graphics, especially NVidea. But if you are running Chimaera or Daedalus, the old stuff should be supported as far as integrated graphics is concerned.
You should be able to plug in the drive into the new MB and it should work.
